Have you tried, Start > Settings > System tab > Remove Programs control panel, select "IE and/or MSN messenger," and tap the Remove button to remove the applications?
I guess that's one evil we have to be with when using WM5. However, you can surely avoid using it and remove it from today screen. Start > Settings > Today > Items would solve it.
There are a number of apps (IE, Excel, Word, the PIM modules) that are actually pieces of the OS. You may not use them, but they are still tied into the OS structure and part of the OS ROM image. Removing the displayed shortcuts is about as far as you can reasonably take it.
